My daughter does also, but when she is congested, they get much worse. The doctor told me bags can be a sign of sinus issues, or congestion build up.

Allergies can cause that, too. Does he have any? Also, some people just have bags under their eyes. Does anyone in your family or your husband's have bags under their eyes?

Not getting enough quality sleep perhaps?

They have so much to do when they're this little, developmentally and in general, that I think this sometimes interferes with their quality of sleep thus they seems to permanently have little bags under their little eyes.
