It's natural. There is no need to stop this now. If it becomes an issue when he is five, deal with it then. This will not damage his teeth (future teeth) right now. If you prefer a pacifier, use that. Otherwise, let it go.

Sucking is a reflex. Some babies need it soothed more than others. I would take his thumb out and offer a pacifier. Pacifiers don't cause the damage to teeth and jaw development that you see in thumb/finger sucking. Just make sure you get an orthodontic nipple on it. Plus, you can take a pacifier away later, you can't take away a thumb!
