My 3-month old sounds like he has phlegm

We notice when he inhales he makes crackling sounds - the same adults make when they have phlegm in their throats. Usually a simple "ahem" would do it for us, but for a baby, what can we do? Our pediatrician isn't prescribing anything for it and says it has to do with the milk he's been drinking. We went from Similac Advance to SimilacHW, but nothing's changed. Has anybody else experienced this?

We tried SimilacHW, which is still cow's protein, but has hydrolized weigh. We were thinking of trying Isomil (soy protein) but our baby was diagnosed with atopic dermatitis secondary to asthma. Right now he's doing great and the rashes and phlegm have gone down greatly. He is using antihistamines and bronchodilator drugs.

Our frinds baby had that phlegm problem and a runny nose all the time and after lots of doctor visits they were finally told to take him off dairy completely so now they give him soy and it's pretty much gone. It may work if you can find a soy based formula instead of cows milk?
