As frustrating as it may be, you've got to check this out completely. You could lose custody of her if she discloses to a mandated reporter and CPS finds out you were already aware. What would be her motivation to lie about such a thing? How old is she?

Like the other ladies have said, you need to get the allegations investigated.
She may be confused about the time it happened so please don't dismiss it as lies.
I understand that when a child is caught lying often it's hard to believe them but you do need to take the first steps to find out the truth.

You should always operate on the assumption that a claim like this is true unless it has been 100% proven false through an investigation and also counseling for the child.

Your story isn't making much sense because you really haven't given much information. However, I am seeing 2 issues here. You have a child (you haven't said how old) who is claiming your boyfriend raped her....and you don't believe her. And you have a child that at some point was not living with you but with her Nana, for whatever reason you all felt she couldn't or shouldn't live with you. So right now, I'm concerned that you are assuming your daughter is lying rather than having the allegations investigated. What if she isn't lying?
