Went to the ER because I had some slight bleeding and had an ultrasound and sonogram done. Md said I'm about 6 1/2 weeks... But it's not possible because I knew when I had sex which should put me at about 5 weeks maybe 5 1/2 and this I'm certain. *CONFUSED*

Also the number of weeks is taken from start of your last period, not when you had sex.

Yes that early on they can be slightly off. When you see your ob tell them when you had sex, when your last period was and all of that. They will recalculate your due date from there. The sonogram measures bones to determine age. We all know that people come in different sizes.
I know the exact day i got pregnant also and my sonogram came back with a slightly different day ( i think 5 days off) Don't worry about it too much. You know that sperm is alive for 3 days so you might not have gotten fertilized right away. (that would put you closer to 6 weeks)
Let's even say the doctor goes by sonogram date, all that means is that if you don't deliver by 40 weeks (by your timeline it would be 39 weeks) They would induce. Which is completely safe, no matter which time you take. My doctor actually offers to induce me on my due date because i do know when i'm due before i even see her lol.
