Is it ok to breastfeed my son naked?

Short answer.... Yes! Skin to skin contact with mommy is very healthy for newborn babies.

In fact "kangaroo care" is recommended to many mom's for a variety of reasons. It helps to regulate baby's body temperature, stabilizes baby's heart rate and breathing, increases time spent in the deep sleep and quiet alert states, decreases crying, increases weight gain, and increases breast-feeding. These benefits appear even when kangaroo care occurs for only a few minutes each day,

Generally this is done with baby stripped down to a diaper, and Mom topless. If it's chilly, a blanket to cover you both would make sense.

However - if you're doing something else.... that is really making you question if it's "OK"... you'll need to elaborate on what's going on. But in general... if a baby is young enough to breastfeed, that baby is young enough to be around a naked parent.

Unless something is going on that is crossing the line of sexual abuse...

There is nothing wrong with being naked with/near your 3 year old son.

Is your son asking questions? Is something happening recently that has made you uncomfortable?

Young enough.... Hmmm, studies have shown the "natural" duration of human breastfeeding is somewhere between 2.5 years and 7 years.... so... under 7 and still breastfeeding

And I just read on your page that your son is now 3 years old.

However, I'm still going to assume that all you are doing is breastfeeding him while you happen to be naked. I don't see a problem with that.
