My son was terrified of sitting on the toilet on his training seat, but I gave him a hug and sang "Twinkle, twinkle little star" and gave him a sticker for sitting there. After about 3 tries, he went from being scared to loving it.

My daughter was terrified of pooping when she first started potty-training. It took a few months for her to get over that, and only after she saw her cousin pooping in his potty chair.

Maybe it's just because he's afraid not to have the protection of his diaper around him when he's peeing. It's different! He may feel vulnerable because of that, so he cries.

If he can see you or his papa peeing in the toilet, or another little kid using the potty, it might reassure him that it's normal. But it also may take a while for him to get used to the idea.
